My engine is surging/chugging at first but no change in the rpms.

I own a 99 Jeep TJ. It has 168,000km. I am having an engine surge/chugging problem. My jeep starts fine, idlies fine, sounds find. When I drive it most often now, starts to surge and shake a bit. Someimtes I hear a small clunk. When I engage the clutch the engine revs fine, If I accelorate it doesnt seem to help, after a minute'ish the problem goes away. The RPM's are normal and dont surge with the engine, and all other gauges seem fine. I had a engine anaylise done without anything showning up. I have replaced the distributor cap and rotor, and changed the spark plugs. 2 weeks previously I changed the alternator and battery. My air filter is fine.

I was going to change the fuel filter, but I found out that the filter isnt an inline, its built into the fuel pump which is inside the fuel tank. I was recomended not to change it.
The problem only seems to happen if I dont warm up my vehicle to operating tempature.
