Thumping noise from engine compartment

I have a 1995 grand prix with a 3.1 engine. I got the car with a bad head gasket the was only 50 bucks so I just replaced the engine with a rebuilt one. Everything went well for 45,000 miles but i starting hearing a thumping sound. At first i thought that i threw a cap or lost a bearing but the sound goes away when i put the transmission in gear. If i rev up the motor it does it more but like i said nothing in gear. Is it something to do with the trany/torque converter or is it something else?

check the center of your flex plate, I have broke these many times, center breaks out around crank shaft and sounds like a little guy with a hammer inside your engine while idle, but when in gear it takes up the slack from the break and quiets down, I have also experenced this same problem when breaking crank in the rear journal, but I think this is rare.

Boke flex plate is usually a rattle, not a thump. Can you describe the thump more?
